For the Brotherhood, you will equally progress to Mass Fusion, with the same pop-up warning you that boarding the vertibird will make you enemies with the Institute. For the Railroad and Institute, their questlines both converge into the Mass Fusion quest, which gives you a big pop-up warning you that entering the teleporter will make you enemies with the Brotherhood, and lets you cancel out.
